The initial impact burned off probably 3/4 of the jet fuel in a huge fireball. Fire burning with a lack of oxygen puts off more smoke, the less oxygen recieved. If you noticed when you watch the attack itself, you see a giant fireball exploding off the side of the towers upon impact, and as the fire burns, smoke puffs out of the collision area.
Also, you can see that the fires are minor and only spread a few floors. There were only two enclosed fires, that would've taken two hoses to get rid of.
Point blank; if the fires were truly as hot as they said they were, it would've been a huge raging fire, not smoke.
